JMP Genomics: Expression
Expression workflows simplify quality control and statistical analysis.
Whether you are a novice user of transcript and exon expression technologies or a statistician with sophisticated modeling requirements, JMP Genomics 4 has the tools to help you achieve your research goals. It uses file-based SAS analytics to power popular normalization methods such as RMA and GCRMA, so users can apply these methods to much larger data sets than is possible with freeware or most other commercial tools.

Visual representations of genomics data make it simple to see patterns in your findings. JMP Genomics links graphics and data tables for easy browsing of significant results. Output of principal components analysis in JMP Genomics includes both 2-D and 3-D plots, both shown here, where enlarged markers in the graphics correspond to selected rows in the data table.
JMP Genomics includes:
- Visual tools to inspect array-quality principal components analysis, data distributions and scatterplots across replicates.
- ANOVA options for mixed models, simple or advanced.
- Basic and Intermediate workflows, and wizards for importing CHP files and creating design files.
- With customized experimental design creation and import processes that lead into standard workflows, JMP Genomics makes it easy to perform basic analysis of a new data set quickly. Basic Workflows and Intermediate Workflows for quality control, filtering and analysis offer simplified options for the analysis of expression data sets in JMP Genomics 4.
- Basic exon workflow allows users to add gene and SNP track information to drill-down plots and drill down to obtain parameter estimates for individual exons. These capabilities provide unparalleled support for identifying exons that may be alternatively spliced.
- Flexible analysis processes that can accommodate custom chip design files (.cdf files) for Affymetrix expression and tiling arrays, Illumina BeadStudio and GenomeStudio outputs, 2D and 3D mass spec data sets, RT PCR data, and data from two-color microarrays.
