Running this process for the subset of the Affymetrix SNPv6 demo data set generates the Results window shown below. Refer to the Affymetrix SNP CHP Input Engine process description for more information.

Output Data
This process generates the following data sets:
Annotation Data Set: This data set is a modified version of the input annotation data set . The order of the rows has been sorted to match the order of the SNP markers in the output data set. Note : In this example, this data set is too large to conveniently open in JMP. You should click View Subset to view an .html file listing the first 100 rows of the data set.
Experimental Design Data Set (EDDS) : This data set lists specific information about experimental details for each of the arrays. Refer to Experimental Design Data Set (EDDS) for more information about this data set. Click Open to view the data set.
Genotype Data Set : This data set contains the genotype data from the different .chp files. Genotype data is in the Genotypic format, with two alleles , separated by a “ / ” delimiter, in one column. Note : In this example, this data set is too large to conveniently open in JMP. You should click View Subset to view an .html file listing the first 100 rows of the data set.
CHP Header Data Set : This data set contains all the parameters in the header portion of each . chp file. These parameters include the algorithm applied, the type of chip used, the program applied, and other quality control information among the control l probes . The parameters are listed in columns, while the individual .chp files are listed in rows. Click Open to view the data set.
Launch Follow-up Processes
: Click to launch the Basic Genetics Workflow process with the output data set and the EDDS specified as input.

Click Reopen Dialog to reopen the completed process dialog used to generate this output.
Click Close All to close all graphics windows and underlying data sets associated with the output.
